I'm going to unspoiler this first thing because it's useful to keep in mind for anyone watching the series.

Now to specifically respond:
(click to show/hide)If you look at the sails in the last shot, there are Tyrell and Martell sails amongst them. The most likely scenario is that after securing the alliance the Martells and Tyrells gathered up their troops, and then the fleets met up somewhere in the Narrow Sea (there's only open water in the shot, so you can't say for sure where they are or how long they've been sailing) so that they could all land at King's Landing or wherever together.
Someone on reddit also mentioned the possibility that Varys sent some mostly-empty ships ahead to Meereen and went with them. Because remember that between the Greyjoys and what's left of the master's fleet, Dany would have had "barely enough" ships to transport her army, but having extra ships would allow her to bring more horses and supplies.
