I've played SH2. Amazing story.
MGS4--actually any MGS game--still blows it out of the water. Guns of the Patriots is probably the best game I've ever played and see myself playing for quite some time.

3 was good, mostly because it was a throwback to Bond and the like and was much, much lighter on sap than any of the other games, ie, Otacon didn't cry about a woman in his life dying.
Guns of the Patriots comparitively sits below 3 and 1, but above 2. It's more occupied with tying up loose ends and explaining away wackiness than being terribly coherent, but then, I don't think Kojima ever planned on this scale until after 2. The "big twist" at the end felt completely unearned and out of left field. But it did pretty well, all things considered.
Is it the most epic game story ever made? Maybe. Is it the most ambitious game story ever made? Probably. Is it the best? Probably not. Game stories suck by and large. Game writers will be the first to point this out to you. MGS is no exception. Were it a novel, it'd be an airport thriller. Were it a movie, it would be a Paul WS Anderson film, albeit a wackier one.

I compare the story of MGS to more like an anime series than a film or a novel, personally.

Yeah, MGS is like an anime. One of those terrible ones where it always seems like it should be getting good and finally making sense already, but it just fucking refuses to. Also, to get to the anime, first you're forced to play a mediocre video game.

Yeah, that's a pretty accurate comparison.
One thing I didn't like about MGS4 was that they took what amounted to a running gag from the first three games (Johnny whatshisface, the jail guard with irritable bowels) and made him an incredibly attractive badass, and his constant pants-shitting is explained away (apparently shitting your pants for a reason other than fear isn't unattractive, and a heretofore sensible female character falls in love with Johnny upon learning the reason for the pants-shitting)
