Haven't read either Girl Genius or Schlock Mercenary. The others are regular or semi-regular reading.
The only other webcomics I follow that might have a reasonable basis for a crossover are Tweep and Marry Me (Anders Loves Maria has already been done, and delightfully), which could definitely work (as long as we give Mr. Crosby a decade or so to get around to it. I'm not complaining, just observing). I'm sure no one on staff at CoD would admit to rocking out to Stasia's pop now that Raven's gone.
Red String* might work save for the location problems and perhaps age differences, but somehow Johnny Saturn, Flipside, Zona, The Meek, Goblins and Locus don't seem like crossover fodder (of course, neither does OOTS, save that anything seems to be able to happen there).

Possible crossovers with story-based webcomics I read:
Irregular Webcomic!: Doable with the Mythbusters and the Steve and Terry themes, or maybe with Harry Potter through Shakespeare. Or Wil meets Shakespeare.
MegaTokyo: There are location problems, but Rent-A-Zillas and AnthroPCs are as compatible as the slice-of-life theme.
Sluggy Freelance: If SF needs a breather episode.
Dr. McNinja: The Doctor does stuff, Faye goes WTF.
Weregeek: The obvious or the Hunter is VespAvengers father.
Skin Horse: Hannerdad.
No Pink Ponies: This.
College Roomies from Hell!!!: Raven, of course.
Candi: Raven figuring out how a flying telepathic ferret and a squirrel with laser eyes work.

I saw a bizarre crossover somewhere in the S*P archive a couple of days ago (at least I think it was S*P, now I can't find it). In the background was a poster, and two very familiar looking stick figures were going at it doggie style under a banner that read, "XXXKCD, math meets sex!" or something similar.
