Yes, seems like Jeph applied a quick fix. Probably after reading mustang6172's comment.
I think Sam and Marten will get along fine. Sam will be the boss. But Marten is used to being submissive, so that is OK.
Regarding Marten and Jim meeting previously: Jim works unrelenting shifts at ungodly hours, so I guess he mostly leaves the daytime work at the Secret Bakery to his employees. Still, he is probably present sometimes during the day.

I do not know what you are talking about. You must misremember the strip. Just as some people misremember a certain scene with Han Solo.

Either Sam is really tall for a 12-year-old, or Marten is really short. Or she's sitting on Faye's shoulders, and Faye's sitting on the floor. Maybe it's an intentional thing to fit Sam into the frame better, or something.
