Sam's reaction is identical to Emily's when she first met Pintsize. What is the significance of this? Are Sam and Emily soulmates?

I believe Sam and Emily are both able to instinctively recognize that it is the mandate of the universe to hit Pintsize for saying something offensive. They both just happened to jump the gun a bit. Faye on the other hand has no problem bashing Pintsize if I remember correctly.

They are robot wisperers. They assert that they are the leader of the pack by a demonstration of power and dominance.

Milspec isn't necessarily about resistance to deformation; it's about resistance to damage: a case which deforms without harming the components when hit and which can be easily returned to normal with hand tools is infinitely preferable to a solid brick of a case that allows internal components to bounce around inside and shatter beyond repair.
Same basic principle behind crumple zones in cars only in this case the crumple seems infinitely repairable.

Plus, Pintsize's chassis isn't milspec anymore.
