Let's throw down. Like, for realz. The Zelda series. All of it. Your favorites?? Least favorites?? For the sake of argument let's not count the CD-i games.
My favorite is The Wind Waker. This game was an absolute fucking blast to play and I loved every single thing about it. It probably helps that I played through it with the strategy guide so the whole "sail around and find Triforce pieces for an hour or two" part of the game didn't piss me off too much. Anyway, I really think the setting of the game is the most interesting of all the Zelda games, with an island hopping/sea faring overworld, as well as a cool backstory that hints at the fact that all the Zelda games are interconnected via various versions of a hero named Link having the destiny to save the world. And for what it's worth, this game has one of my absolute favorite last boss fights of all time.
My least favorite is Majora's Mask. Don't get me wrong; I don't think this game is bad or anything. I admire and respect what they were trying to do, but it did not work for me. I can't stand time limits in games unless we're talking old school arcade games or something like Valkyrie Profile where you have a limited "time" for each section of the game. I realize you can travel back and forth in time, and the three day format sets up all kinds of interesting events where you have to talk to a character at a certain time or day. But in the end, I was always left frustrated and bored by the game. It honestly felt like someone did a mod for Ocarina of Time and then required me to buy an expansion pak to play it. I like to think of the original Zelda and Ocarina of Time as fairly analogous, so the same goes for the Adventures of Link and Majora's Mask: interesting experiments which failed to capture my interest.

Shit. Just a dick move to ask me to name a favorite. I figure it's Twilight Princess, but honorable mentions must be stated:
The Minish Cap: So many people say that Majora's Mask and Wind Waker are underrated, but NOBODY talks about this game EVER. This game is excellent in pretty much every conceivable way, and the fact it's one of the few not actually developed by Nintendo (Capcom handled this one) speaks volumes for it. It's beautiful, especially for a GBA game and the music is a great mix of classics from the series. The bosses are mostly a blast and Vaati was on a level with Aghanim and Ganon in terms of awesomeness as a Zelda villain.
A Link to the Past: This one gets enough praise, so I won't go insanely in depth, but until Twilight Princess hit, this one was easily my favorite.
Wind Waker: Vastly underrated. The boring-ass fetch-quest for the Triforce and the missing dungeons (At least a handful of dungeons were cut from the final product, hence the fetch-quest) aside, it was a great game. Ganondorf had never been more of a badass and the ending was just fantastic (Farewell Hyrule King being my favorite Zelda tune to date).
Top game - Twilight Princess: There is just no describing how incredible this game was to me. They hit every single aspect perfectly. The gameplay was perfectly balanced between human and wolf mode, the music was stirring, the environments were beathtaking. It had excellent exploring and some god damn EPIC boss battles (Stalfos being a standout, Link Pro-Skater FTW). Midna gave the advantage of exposition to the silent protagonist of Link without being an annoying twat like the fairy from OoT (While I love that game, it's second only to FF VII in terms of being overrated). This all aside from how utterly perfect the Wii control scheme was. I've heard plenty of people bitch about it, but it's always a matter of user error. If you pay attention and do it right, the controls are spot-on perfect. The controls enamor you in the experience and draw you even further into it. I lost myself for hours at a time (And I am not someone who spends much time gaming anymore) going through and performing the various unlockable combos (Helm splitter and the surprise attack being top favorites). It never got boring or tedious and the items are among the best the series have ever seen (Double clawshots, woooo!). One of the best gaming experiences I've ever had.
I've played all of the Zelda-proper titles outside of Four Swords Adventures (I even have the two Oracles games) and can't really pick a "least favorite" as each stands out in its own manner. If I had to pick, I'd go with Link's Adventure, as it just kind of lacks that real Zelda feel.

Link to the Past is the SNES one, right? That's my favorite, but then I haven't really played any Zelda games in a long time. It's weird because I really like the Zelda games that I have played, and I am incredibly fascinated by other titles that I haven't, I just haven't gotten any of the newer Nintendo consoles. Having just learned that Wii can play Gamecube titles, I am so looking forward to buying a Wii and then playing both Windwaker and Twilight Princess.
Least favorite? I guess the second one, Adventure of Link or whatever, since that's the only one I've played that I haven't bothered to actually complete (got to the last dungeon, got bored.) It's misleading to say that's my least favorite though, since I still liked it. Although, my memory of it ought to benefit from being the first NES game I ever played. Seriously, I played Zelda and Metal Gear before I even played Mario; how prescient.
Scandanavian War Machine:
-Link to the Past is, hands-down, the best.
-Ocarina of Time was amazing.
-Majora's Mask very good.
-Wind Waker was a blast but by the time i got to the last temple i just kind of stopped playing and never picked it back up. i dont know why.
-Twilight Princess is absolutely amazing but i need to play through it again to make a final decision because i only played through it once and loved it but it strikes me as a game that i might not enjoy as much the second time. but who knows?
i don't feel like talking about the others, good as they may be. These (above) are just the highlights for me.

My favorite is, as with many others, A Link to the Past. My least favorite? Majora's Mask. It was pretty, yes, but the three day limit just murdered the gameplay to me. I think that overall, A Link to the Past, The Minish Cap, and Windwaker stand out as the best Zelda games to me, with Majora's Mask being the only one I've played that I really didn't care for, though to be honest my second least favorite would be Ocarina of Time. I dunno, I just didn't like the N64 as a platform for the Zelda games...
