EDIT:  Now that would be an awesome final boss.  Like, you get to the Atlas and before you can kill him, he recites a few movie spoilers and maybe fraudulently debits a few hundred dollars from your bank account.  Just to really get across how incredibly evil he is.  ARGs rule.

The Metal Gear Solid series has always provided incredible endings, especially the second and third ones.

The third one was good, but I hated MGS2's ending. I hated most of MGS2's plot elements anyway.
